I may release something similar to the documentary at a later date, because I think there were a lot of little things fans like yourself might get a kick out of. But for now, I suppose I will post my 15 as well.
**I'm going to exclude the PILOT, as it would be my answer for nearly all of them, lol
1. Favorite Episode: The Heart of War
This was, besides the pilot, the funnest Clocks episode I wrote. Really one of the funnest things I've ever written. I basically just outlined the individual scenes I wanted to incorporate into this episodes...and then just jumbled them up, lol. It was a refreshing approach to writing the show.
2. Least Favorite Episode: From Russia With Love
It's not that I disliked this episode, but I didn't feel it was at par with the rest. There were some reasons for putting it in there which will come into play in the finale, but for me it just seemed to lack something. Not sure exactly what. I knew I wanted an Eva episode, so I thought ep. 7 (parallel to season 1's ep. 7 of Tommy Lyons) was a good spot.
Favorite Character: Charles Abaddon
He is my favorite character I've written, closely with Eleanor Rigby. I have to admit I am inspired by Ben from LOST with this character. The question is always present...is he bad? If yes, how bad is he?
Least Favorite Character: Mark Kline
I liked the idea of Mark when writing the pilot, but for some reason what ended up on paper was a bit disappointing for me. I knew the love interest for Charlotte was necessary to fuel the tension between her and Charles, which really was the only purpose Mark served in Season 1. But his character was flat and not really that important.
Best Teaser: Everything Ends
It seems like this episode wasn't as well accepted as I had hoped originally. But it also makes sense, given that nearly ALL the characters were brand new and not the usual suspects everyone has read for the past 12 episodes about. But I loved the teaser for this, episode, as I thought it was something nobody would really see coming.
Best Ending:
Of course I would say the pilot. I absolutely love the twist. In that one minute of the ending to the Pilot, you learn EXACTLY what you will be getting with this show. Multiple timelines, and dramatic twists. But I guess I would go with the season 1 finale. Abaddon being shot and Marianne being killed. Two of the three main characters being eliminated I thought would be shocking and unexpected.
Biggest Twist/Suprirse:
Probably that Abaddon was still alive. I was not sure whether people would love or hate this, but it was something I had decided to do after the pilot. I knew he was going to "die" in the finale and I knew he would be coming back. One of those things that can definitely put a reader off as it sort of takes away the dramatic factor to a show if you can just bring someone back from the dead...but I thought the reasoning behind it was strong enough to go with it.
This actually makes me think of a decision/twist I will be incorporating into the finale. It's something that I think may turn off the reader, but it is what I decided on at the start of season 2. I've debated it dozens of times, but I have decided to go with my gut. I hope it turns out okay haha
Favorite Storyline:
Same as you Daz. The Abaddon/Seth conflict.
Least Favorite Storyline:
The Eva/Rose/Seth triangle. I did it for certain reasons, as I wanted Seth to have to make somewhat of a choice in season 2 when they are both in trouble. Add drama, I suppose. But I think the execution might have been off a bit.
Best Scene:
Season 1, episode 6 "The Red Herring". Really the first scene between Charles and Seth in the present. I loved the scene and the interaction and after 5 episodes they are finally standing in the same room.
Best Death:
I'm on the opposite of you Daz, as I said Marianne. I really have no strong reasons either, haha. Or maybe I'm just tired.
Worst Death:
Cyrus Hearth. My only complaint is that it seemed like I rushed it. His story didn't seem like it was finished and I think looked bad killing him off so fast.
If I could change one thing:

No, probably the above mention. I would have developed a different way to use Hearth/expand on him.
Favorite Season 1 Episode: Heart of War. Since I said that before, definitely the Lifting of the Veil would be second.
Favorite Season 2 Episode: The Manhattan Project.
